The Agency is governed by a Board of Directors constituted by the Heads of civil aviation of the Partner States, the Executive Director and civil aviation experts, one from each Partner States, nominated by the respective Ministers responsible for civil aviation.
Currently the Board is only represented by Heads of civil aviation from Kenya, Tanzania and Uganda. These States are the signatory to the Protocol establishing the Agency. The Protocol is still under the process of ratification and once completed, the new Partner States of Burundi and Rwanda will accede to it to become members of the Agency. Burundi and Rwanda Heads of civil aviation attend Board meeting as observers.
Chairperson of the Board
The Board is chaired by one of the Heads of Civil Aviation and it is held in rotation for a term of one year. The first chair was Mr. Ambrose A. Akandonda, the Managing Director of CAA Uganda who held the position from July 2007 to June 2008. The Chair is currently held by Amb. Joseph Bangurambona, the Director General of the Republic of Burundi Civil Aviation Authority. The Board has established a rotation system in the sequence of Uganda, Tanzania, Kenya, Burundi and Rwanda.

Meetings and Procedures of the Board
The Board is required to hold meetings once every three calendar months. However, it may hold extraordinary meetings as and when necessary. In order to guide the convening of Board meetings and for the conduct of business at the meetings and the recording of its decisions and minutes the Board has approved its own Rules of Procedure.
